I have the older design of the LED64 board (the one that has to be soldered :o ), and I was wondering If I can run two LEDs that will come on at teh same time off of one output, it will have a 12vdc power provided into it.

You should have no problem driving two LED's from one output, but keep in mind that the current is cut in half when you do this, so the LED's will not light up as brightly as a single LED would.

Can I bus the negatives off teh LEDs and take the negative wire straight back to the power supply, each LED ran through the board, or can I bus the board to reduce the number of wires?

Yes, tying the grounds together should work just fine.
